Is there a way to copy individual master effects of each program into the sequencer tracks or is it one master for all tracks?

IFX and MFX are the same for program, combi and seq - this is one area where Korg has needed improvement for a while (especially compared to Yamaha) that has been greatly improved in Kronos.
Anyway, Triton Extreme
When using multiple programs in a sequence, you can usually copy the effects of one or two sounds. Once you do that tho', you will have to compromise on the remaining sounds because they will have to use an existing FX chain, or part of one, from another instrument.
You'll want to look at FX order; make more universal FX like compression or reverb happen later in the chain and you can use them on several instruments (via insert routing) rather than just one. In cases where you can't use the "normal" FX because there just aren't enough to go around -- i.e., the lead instrument has taken several, and a primary 2nd track has taken the rest -- then you have the choice of dry, 2 master FX at varying levels of saturation and/or using the "tube driver" which is also part of the MFX section of the Extreme.
Master FX, to me at least, are more about the space (i.e., over reverb size/setting) and "feel" of individual instruments. IMO, most of the FX colorations should be done at the IFX level. Likewise, Sequencing MFX should also be about a unified overall space for the mix, and in that case having only two to work with should not be a severe limitation unless you were depending on the MFX to add more coloration that would be better placed in the IFX section.

One final note. Where you can, you may want to consider using GM voices (most people ignore GM the section), this is for two reasons. Firstly, they will sound OK (not great, but passable) with minimal effects; a bit of master reverb and most GM sounds are good to go -- for instruments that are not necessarily "front-of-mix" this is something you can probably live with.
Second, almost all GM sounds are single OSC, so using them in place of more elaborate sounds goes a long way toward preserving the polyphony of your sequences.

I really don't like the Yamaha system although I agree the Korg way could benefit from a little more transparency for the average user. |

Excellent advice. Use overall (master) FX in MFX. EQ, Reverb. The mixed tone of the track determined by IFX.
Good as long as you don't have an irrational attachment to a given set of fairly specific effects, like, say, delay. Good for some tracks but not necessarily to be applied to all tracks. I love delay.
The Korg system forces you to come to grips with your addictions.

As previously said it is one master for all tracks,
However You could sample the program sounds,chords,notes with existing master effects from program banks into the sampler or a d.a.w, then re-sample back in the triton sampler and use in sequencer as triggered samples on each channel.Youd need to set up a new sampler program in program mode of triton if there isnt one in there as standard.
