I've had my 8-voice Prologue for 5 days now, and though I really like the sound of it, I noticed several notes on some of the voices are about +/-20-30 cents out of tune. I've updated the firmware, voice and panel, and I've also manually activated the auto-tune function several times. No luck.

Another issue is that the square wave have a low, atonal, almost ring mod type noise on many of the notes. It's slightly random, and actually a cool effect, but it would be nice to be able to turn it off.

How common are these issues? I've seen a lot of comments from other users with similar issues. Should I even bother gambling on swapping it for a new Prologue, or just ask for my money back?

Well I've had 2 different units. The 1st one had a serious problem with Osc 1 not sounding about 25% of the time. It also had the tuning issues. The 2nd unit I got exhibits tuning issues when the temperature isn't below 80 degrees in the studio. It actually states in the manual that the synth isn't meant to be used in tropical climates. So the environment is pretty crucial. Always has been with VCOs. There is an issue but it is almost impossible to say how common it is. Bunch of people over at GS claim to have the issue.
