In order to make good use of midi with pa keyboards it has always been advantageous to loop midi-out via midi-in (16-sound keyboard layer etc).
Also with all predecessor models good applications were possible with midi-loop but never was described in pa-manuals.
pa-smf-player sends the korg-specific sysex header for setting track parameters (mixer, dsp, eq, drums etc) internally before the first midi event of an smf to the internal soundengine. if soundengine does not recognize sysexs during smf-play simply send smf-events over midi-out and thus all commands are recognized over midi-in - if they are not manually suppressed via filter.
With some older models the remote selection of performances / kbdsets also works without midi-loop, because these are not sysexs but simple control changes on the control channel. may be internal soundengine of pa4x will ignore control changes of its smf-player (?) - but I can not imagine.
if it really does - anyway with midi-loop it will work, unless you set a manual filter on control change.
So you really will control keyboardsets with smf played with pa4x - if impossible, a short midi cable connected midi-out with midi-in will help!
PS: There are some funny applications in songplay mode with pa keyboards midi-loop. Choose a different style in the songplay mode and all performances / keyboardsets 1-4 linked to the style are loaded so that you can not only use keyboardsets1-4 once, but different ones depending on how often the style is changed by a remote control change during a song in the smf. depending on status "on" of button "style to kbdset" kbd-set1 will be activated immediately with remoted control change while status "off" only will load the four keyboardsets to be triggered manually.

maybe in future Korg give us option to store extra control using midi in Song Play Mode. 
Not sure, but I think is possible store in midi changing Upper sounds in Tyros4.
