To easily reach it with your right hand take the pedal and put it on the panel - or how to understand your posting?

The damper pedal is sustaining notes until you release the pedal and will work on selected oscillator.
Keyboard/Ensemble > Joystick/Pedal allows to activate/deactivate the Damper on each Keyboard Sound.
If Upper1 is activated pedal is triggering sustain for Upper1-voices.

In case you want sustaining Upper1 sounds without pedal use Track Controls > Sound Edit, select track of Upper1 and set Release to a high value.
That allows an adjustable time during which the sound goes from the sustaining phase to zero and is triggered by releasing a key.
This setting can be saved in keyboard sets without having to edit the envelope of the sound in the sound editor.

See page 826 in the PA1000 User manual

You can activate the sustain (damper) pedal selectively for upper and lower sounds etc....

I asked this because when I use the pedal, sometimes it is sustaining the left hand, not the right hand...

As karmathanever mentioned, you can activate the sustain (damper) pedal selectively for upper and lower sounds.
As described in manual page 826 what you activate/deactivate in damper checkbox can be written/saved to keyboard sets.

So using your pedal will sometimes sustain Upper or Lower sounds (or both, or none), just as it is stored in the different keyboard sets or just you like it to store.
