I use this too, and yes, it is an excellent piece of software... saved me from writing my own one for the time being, but I think I am going to end up writing a fully fledged Triton Le controller for the PC - keeps my programming skills on simmer now that I am no longer a pro-programmer - hurrah!

Which plug? Have you tried ebay?

The Le does indeed only have 1 x IFX, and 2 x MFX. So, this means you can only have one Timbre sounding exactly like the program patch it came from - unless of course you are using programs that coincidentally use the same effects. When setting up a Combination, or a Sequence I tend to pick the IFX ...

I am NO expert, but personally I would try flashing with the correct version. I would assume flashing the ROM would be the same as flashing the BIOS on a PC, in that the whole thing is over-written, regardless of what is on there already.
