Hi guys thanks for the replies. I should probably have been clearer and mentioned that this is for live performance so I do need it to be an arp rather than just a midi file. Whilst the original is a 'random' arp, these things are never truly random as there is a common seed for the 'random-ness' it ...

I have this same problem crop up intermittently and it is a hardware fault - if you clean the pots for the mod and pitch bend wheel it seems to get rid of it for a while for me. I had very similar issues to you - knobs not giving full range, also the mod wheel affecting pitch, and dodgy right side audio output - and I'm pretty sure all the problems stem from dodgy pots and bad grounding in the R3 design.
