If you set the pedal to expression cc11 you can set individual volumes any where and the expression will begin affecting the sounds as soon as you move the pedal. This may work better for you. FIXED!

Found out what was causing it; just in case anyone else runs into a similar issue: In the polysix program I'd set the volume to 0 and assigned the volume AMS to foot pedal giving volume control from the pedal. However once it was set to channel 2 in a combi and therefore detached from the foot pedal ...

After further testing; if I leave the polysix patch played on channel 1 played from the Kronos own keyboard & send a Rhodes to channel 2 played from the other midi keyboard; all then seems to stay fine. Seems to be specifically relating to the polysix engine; if I change that individual sound in the combi to a different engine (organ for instance) it will then work - whereas the polysix just stops making any sound

Not in front of my Kronos at this moment to check - but I suspect it is possible...

Because you can route the incoming iPad audio through Kronos IFX, surely you can then send those IFX outputs to individual outputs 3/4 say and leave the Kronos own audio coming out of L/R?
