R3 Midi confusion please help

Hi, Ive searched the forums and cant seem to find a person with a similar problem.

basically, i Use logic pro to produce my music (Industrial / EBM ) and i've noticed that when i sequence the R3 with a midi track in Logic, even with the R3 set to sync to Logic and Logic set to send it's clock signals, once i record audio of a , lets say, 4 bar sequence, it sounds out of time with a 4X4 kick from Logics Ultrabeat. Now, if i zoom in close and nudge the synth audio just a little bit after the start of the kick, things seem to be in perfect timing.

this leads me to believe that somehow the midi is too fast or jumping the gun on the R3. i can work around it by nudging all the audio ahead but its really really time consuming once a track gets more complex. does anyone have any idea what might be causing this and how i can fix it ?
