Does a program exist to transform .Wav or other common wave types to .r3f (R3 formant wave)
Is the R3's arp speed controllable by a continuous control, and if so by what CC#?

It's not possible to convert audio data to formant data without a vocoder - that's what the vocoder does. To do it in external software would require a virtual vocoder that's designed exactly the same as the one in the R3/Radias, at least to convert it to .r3f. In other words, you already have such a program - it's the R3 software running inside the R3 hardware. Until such time as there is a R3 VST, you're never going to see this happen outside of the hardware.
Now there are plenty of software vocoders you could use instead of the R3, each having their own design and data formats, but they work in basically the same way. One is Orange Vocoder.
The R3's arp speed is controllable via midi clock messages. I'm not sure if there is a CC for the tempo knob control, there might be, I'd have to try it, but I can tell you that using CC is the wrong approach, because midi clock not only sets the speed but also handles the real time synchronization to other gear that you can't get with the tempo knob.
