Korg Kontrol Editor Logic vs Mainstage

I would like to use the nanoKontrol2 with Logic Pro. It's my understanding that using the editor is key to using it the way I would like it to be assigned.
HOWEVER
I have certain assignments already assigned to it in Mainstage by way of a third party program known as Sunday Keys. Will changing the assignments in the Editor cause a a change in the way it's used in Mainstage? I don't want to create a huge problem for myself so I'm trying to be diligent before making any changes.
Ultimately, I'm wanting it to do somethings in Logic and different things in Mainstage.
