I believe that if the USB is connected and active, the MIDI is unusable. You could easily and quickly try this yourself to confirm.

I've used the M50 hooked to a computer and receiving MIDI data from a controller via the standard MIDI plug with no issues whatsoever, so I don't think you'll have any problem.

What type of tracks are you using? Probably your MIDI file is brought into the sequencer with INT tracks, and what you need is EXT or BTH, depending on whether you want that track to sound on the M50 as well as the Harmony or just on the Harmony.

I didn't realize you were playing the MIDI from sonar. In that case, use the THRU from your M50 and make sure that any MIDI coming from Sonar to the Harmony is on channel 5.

The M50 doesn't have a midi Thru port. Only IN and OUT.
