I think it is easier just to load the Song file, then initialize the Sequences you want to delete. Then go back to disk mode and save the Song file. In the solution explained above, from disk mode you no longer see the songs that have been initialized, but when you load the .sng file, they are loaded, leaving empty "placeholder songs" that are never removed.
