Pokey Programs?

Something odd happened when I started up yesterday.
I've been working on a tune in which I modified a combie by adding some new programs. I tweaked the programs in several areas including portamento and then saved them in the same program slot they were from, over writing the factory programs. Both programs were EXi.
I also saved the combi but wrote it to an empty combie slot in internal bank D. I also saved the whole setup as a PCG to hard disk.
It had been working fine the last few days, and then yesterday when I started, the portamento was gone on the EXi programs that I added and generally didn't sound like the tweaked sounds either.
I went to both programs and saw that they looked like what I added and when hitting a few notes the portamento started back up again.
When I then went back to the combie, all was well.
Has anyone had this happen to them? Is it to be expected?
What causes it?
I thought that when you saved a program from within the program by using the dropdown list in the upper right hand corner that the program stayed that way.
