Please try this on your pa2x and let me know if it works.
1. With the MASTER VOLUME slider set to zero, connect thesource to be sampled (e.g., a microphone or a CD player) to the relevant Audio Input(s) on the rear of the Pa2X.
When the source has been connected, raise the MASTER VOLUME slider to a position other than zero.
2. Go to the “Audio Setup: Audio Input” page of the Global mode to set the signal routing for the input source, and
turn the phantom power on in case a condenser microphone
has been connected.
3. Press the SOUND button to access the Sound mode, then
press RECORD to access the Record page.
4. Choose the input source, by using the “Record Mode”
parameter.
5. Adjust the source’s volume. If you are recording with a
microphone, use the MIC GAIN knob of the Pa2X (next to
the MIC connector). If you are sampling from a line source
(like a CD player or another instrument), set the source’s
own output level. If possible, set the output level of the
source to be sampled to the maximum.
Watch at the meters in the display to check the input level.
Red means distortion (signal clipping), so ideally, the LED
bar should never go to red.

Hi Steve,
Chris, Mick and I have had exactly this working on a Pa2x for recording samples from Chris's electro acoustic guitar. It was OS1.1 at the time, but I doubt there is any difference under OS2.
Please see page 30 of the Pa2x advance edit manual. The "Record Mode" and "Line" settings also have to be configured while sampling, as well as the Global -> Audio In settings you mentioned above.
In the Sampling -> Record tab ...
Record Mode - make sure this is set to Channel 1&2 (Stereo)
Source - this has to be set to "Line" not "Mic"

I'm pleased from our private correspondence that you seem to be able to record OK now. I hope you and Korg don't mind me publishing the following comments on Page 28 of the Pa2x Advance Edit manual, I hope this will resolve any difficulties anyone else has been facing with sample recording from the L & R inputs. Could you pass this info on to Korg UK so they don't have to change any other Pa2x keyboards?

Specifically in the case of an input plugged into the L in socket, you have to select "Record Mode" = "Channel 1 L" or "Channel 1&2 Stereo". If you had selected "Channel 1 R" and the input was plugged into the L socket then it would not work. Also the "Source" parameter has to be set to "Line". If it was left set as the default value of "Mic", again it would not work in the case of inputs connected to L or R in sockets.Korg Advance Edit page 28 wrote:3. This last statement number 6 is a bit confusing, it repeats the instruction already given in step 4.
