I have a problem with playing things that hit on different beats. For example, if my bassline is in 1/8ths, but I'm playing a melody at varying tempos, I can't just continue playing the bassline in 1/8ths- I'll end up hitting the notes in time with the melody I'm playing.

Any ideas on putting a mental block between the two parts so that I can do them at different paces?

Playing completely different lines with both hands is something which takes quite a while to learn. And you just have to do it by brute force.

Start off with something a bit easier, exercises that maybe are in a similar rhythm but follow different harmonies. As you feel more confident, you can progress to making the left hand part more complicated.
It took me about a year to get where I am now with left/right hand separation and I'd say I'm only about 80% of the way there.
