how to layer or program like this

Same idea really - you can route CCs all around as you need them - or you could just use the first one as a template and just change the second timbre to be organ instead of strings.
The main difference here is you need to copy in the control surface information from your organ program to set up the sliders (or do it yourself manually) - and set your Control Surface Timbre to T02

Do what Sander said. It uses the "MIDI Filters" tab- and be sure you set the pedal in Global mode to "Expression" (CC# 11). I do this all the time. Works great!

does this type of use of expression still count against polyphony when you have the volume of the sound down? (just like using the fader?)

I just tried to remember that we can improve this process by Karma....because we don't need to create two combis (one for Piano + Strings and other for Piano + Organ) and if you don't have a expression pedal, can be use the Karma Scenes to bring (and out) the secondary sound.. for example:
A - Only Piano
B - Piano + Strings
C - Piano + Strings + Organ
D - Strings + Organ
