Recording MIDI Data Live

Folks,
I'm trying to capture my MIDI data from the Electribe into MIDI files. I'm using my Access Virus TI as the MIDI -> USB interface and recording into 6 lanes in Reaper.
Originally I figured I'd hit record on Reaper, hit play in the EMX and drag the notes around on the grid until the kick was in the right place. But I found that the note events wobbled back and forth across the beat and came up all different lengths. So I got fancy and set the EMX to use the clock from Reaper and the transport as well. That way, all of the events were sync'd. But they're not. Note events such as the kick, show up at all varying lengths and still don't hit the quarter note with any precision.
I had heard tales of the clock on the 'tribe not being too accurate which is why I figured I'd use Reaper's. But it seems to be not very accurate regardless of the method I use.
I'm fooling around with another sequencer, don't tell my EMX, but I'm also planning on recording some live sessions and want to capture the MIDI data to overdub drums.
So, do you have any advice for where to start troubleshooting? Or failing that, any suggestions as to how to convert my songs in the Electribe into MIDI files?

From the description: " You can even record and log MIDI data and then convert it to a Standard MIDI File for playback by a sequencer."
Not sure if it fixes the problem of different lenghts. MIDI is connectionless (similar to UDP) and it only sends NoteOn and then NoteOff, so if if the NoteOff signal is delayed between the interfaces, it will record longer lenghts.

Thanks for the response. I think the challenge I'm having is connected to latency as you describe. It's probably just a millisecond here and there but it confuses the quantizing. There's probably no substitute for getting in there and editing each of the MIDI events so that they're correct.
