I hope I can clearly explain what I want to do in Setlist mode. I use a host called Gig Performer on my Macbook Pro. I just started to incorporate one of it's plugins which is an audio file player. One it it's features is that it has a MIDI Metronome that allows me to create a MIDI click track which I can sync up with the tempo of the master track. That being said, here's what I'm attempting to do- I'm always in Setlist mode playing live and usually move through multiple slots during each tune. Using an audio file of a sequenced bass track in Gig Performer, I was hoping somehow to get the MIDI click from my laptop into the Kronos, where I can set up a track in multiple Combinations that would respond to the click, which I then would route through one of the multiple outs for the drummer's monitor mix.
For this particular song, I'm using 3 Combinations. Each one has a slew of different Programs, zones and splits, making it impossible to have one Combi cover the entire song.
So, if I'm using 3 different Combinations, each with a track set to receive a MIDI click to trigger the program in that track, what will happen to the MIDI click coming from the laptop when I move through the Combinations in Setlist mode? Will the click signal have to reset and "catch" the the track with the audio click, which would then affect the audio click? Is there other option that would allow me to accomplish this? Suggestions?

What you need to look into is sending MIDI Clock (not click) to the Kronos, and having it in MIDI Clock External Sync mode in Global > MIDI.
However, to answer your question as to what happens when you change combis, I suspect that although it will remain "in sync" with the incoming MIDI Clock, it may not be "lined up" exactly unless you change combis right on the downbeat.
