One thing to check, is the level ok if you try a mic.

I wonder if it is possible to go MS Phones out > FX Box > MS In, as the headphone amp could be a separate link in the chain.

I have not done much waveform editing on the MS itself, I normally use the editing software made especially for the MS, where you can easily see what you are doing with a visual waveform. Note that you can only have a start and end point for the waveform loop.

Probably not a big seller anymore, it might be a collectors item one day.

Hard to tell how the waveform looks to the MS, seems like it thinks it is a mono waveform, try using Audacity to export as a stereo and see if that solves the problem, it may have better compatibility for the MS.

You need to know that keyboard mode can only use one sound from sample mode at a time, so you assign a sample to keyboard mode, record a pattern, select another sample for keyboard mode, record next pattern, and so on.
