I would have expected the 6/8 time signature to be automatically used for all the variations as well. Maybe there is a software fault, but we need one more test ...
Could you try
a) Exporting as MIDI one of the 3/4 waltz factory styles. Then import it again without any modification - what happens to the Vars?
b) If it works OK then try loading it into your sequencer and then resaving it and importing it again - what happens to the Vars?
Based on the tests I think we'll be able to narrow down where the fault lies.

a) Construct Var1 in the PC/Mac sequencer as a single file, complete with time signature. Save it as a single MIDI file.
b) Take a copy of Var1, modify it for Var 2, save it as a single file.
c) Proceed in the same way for all style elements, endings etc. All in separate MIDi files.
d) At the final stage, merge the files together and add the markers.
e) Then import MIDi to Style into the Pa keyboard.
This will ensure there is a valid time signature and other control information etc at the start of every element.

that is an awful lot of work.
I don't record from scratch , but I do use style based midifiles ( psr & BIAB) as the foundation for my user styles.
It's easier for me to have one long midifile & just add the markers where required.
If there's NO INSTRUMENT changes between the variations , fills etc I don't even put the bank & program changes into each of the cv's, just at the beginning of the midifile, then I use the copy Sound function in the style record section of the Korg. Simple as copy from vari 1 ( or whatever ) to All of the style.
As for the TS problem, if the midifile is anything other than in 4/4, set the TS in the korg to 3/4, 6/8 whatever , and it becomes the default for the style. Just have to make sure when you import you DON't tick initialize function. Ticking it will default the style back to 4/4, and any cv's in your midifile that don't have a 3/4 TS will default back to 4/4...
Don't know how come Nedim's works unless there's something different about Cubase. All 3 of my sequencers XG works, PT12&RealBand,
just putting the correct TS in a Mastertrack , didn't work.
XG works incorporate T/S & Markers in the same track, PT & Realband have seperate TS & Marker tracks.
