I haven't really done a lot of sequencing, let alone resampling a sequence on the Kronos. But I'm assuming the sampling happens post-fx? Then you could put a mastering limiter as one of the two total fx.
That said, if you need to use a lot of gain boost, it sounds as if your track levels are simply low.

Hanging around on the forums, reading a lot of discussions, and using my Kronos
Half of it is stuff I learned on here from other users!
In this case, I hope it helps but I can't be sure. I do all my recording on the computer. But you can run into similar problems there so perhaps the solution will be similar as well.
By the way, if you have to normalize, especially by a significant amount, make sure you're working on a 24-bit file, not a 16-bit one.

The mastering limiter Sander suggested is an internal FX within the Kronos. You could also experiment with the compressors if it suits your music.
From Combi/SEQ mode:
Select MFX/TFX tab, then select Routing. The TFX1 or TFX2 will apply the effect you choose to your entire mix. Press ON, then press No Effect, and then you will have the choice of all the Dynamic filters. Let's try Stereo Mastering Limiter. Press OK.
At first the effect may be only a slight boost. This is only one default setting; there are more presets to try. Press the TFX1 tab, and you should see the page to edit the parameters for Stereo Mastering Limiter. For now, in the upper right corner, press the "P" and then you will see different preset choices. Try P04 "Mix MaxMax!!".
Now you can experiment with other FX and their presets to get an idea of what they do.
