I've used FL.A few years ago now,but I do remember it had a different way of working/starting.This is no real help, but at the time I couldn't sync it to other software DAWs using its little FL VST thingy(in the other software- Orion).I ended up pressing start first in FL then when I trigger start on Orion it would kick in. Or something like that..
It's a bit of an unusual UI.
Can you try to use your Korg as master?
Does it have midi out?
If so try setting FL to external sync(midi clock)and use SQ to trigger start.

I do not know FL Studio either but suggest you try the following:
Once you connected your computer to SQ1 press PLAY on the SQ1.
If everything works as I expect the SQ1 goes into "waiting mode" and does not start immediately.
Then you press start on FL Studio which should then let SQ1 start as well...
If this works then you need to press PLAY twice whenever you stop the sequence via FL Studio to set SQ1s sequence back to step 1.
Hope that helps

Have you tried the various preference menus in FL with anything about midi.Tick any boxes you can find?
Try finding a dedicated FL forum on line also, because I did have a similar problem back then,so there must be others. It doesn't behave like most DAWs with that start (from what I remember) and there may well be something we have both missed.

This is what Korgs FAQ say:
Synchronizing the SQ-1 to a PC or a MIDI device
To synchronize the SQ-1 to an external device, you can use either of two methods: USB-MIDI connection or SYNC IN connection. USB-MIDI connection allows sequencer start/stop and tempo synchronization. SYNC IN connection allows only tempo synchronization. If USB-MIDI and SYNC IN are both connected, SYNC IN takes priority as the synchronization clock. However, the SYNC IN signal is a clock only for tempo synchronization. Since SYNC IN does not provide sequencer start/stop functionality, start/stop operations performed on the SQ-1 itself or via USB-MIDI are valid even when the SQ-1 is synchronized via SYNC IN.
