Is there a way to set up a sequence on the Volca Keys or Bass to make it change key by pressing a new root note? I know I could copy a sequence to a new slot and modify the notes but was looking for another, more "on the fly" way of doing this.

I think because its a sequence and not an arpeggio you wont be able to do it without using some sort of external trick, that being either an external sequencer or a simple pitch shifter pedal used by guitarist and the like

I wanted to do something like that when I recorded this cover of "Popcorn". I wanted arpeggios following the song's chord structure. I ended up doing what you suggested - recording a sequence for each of the six chords used in the song - Am, Em, C, D F and G - and then "playing" them in real time using the memory buttons to change chords. But there is no way to do it just by changing the root note.
