I originally dismissed it as problems with my MIDI cables and interfaces, but I am now almost certain that the R3 has MIDI issues. The R3 will frequently get stuck on MIDI sequencing from Logic, either by USB cable, Cheap Chinese Made by Young Children MIDI to USB 'adapter' cables (which I'd expect stuck notes with regardless), but also a standard MIDI cable to my Fast Track Pro.
Furthermore, when triggering my Moog Slim Phatty, the R3 always gets it stuck on a note- even with slow, none-overlapping playing. When Logic sequences it, this doesn't happen. i've also read this happens with microKorgs.
Anyone else experience this?

I have had this problem once while having the R3 sequenced by FL and I was morphing the sound in the editor. Mine was probably to much data being sent through the usb. I have never had this problem with my M-Audio usb-midi though. Even my SH-201 and MC-808 never gave me problems with midi to the R3.

I remember having certain issues with this too awhile back. Make sure the MIDI clock source is not set to Auto, but either Ext USB or Ext MIDI depending on what you're syncing it too. I remember that when I had it set to Auto, any time I'd stop my sequencer the notes would freeze up since it would try to jump back to it's own tempo.
Also forgot to mention, in addition to the MIDI clock settings, make sure MIDI Routing is set to either USB or MIDI, not USB + MIDI. Again, having both active might confuse the machine a bit.
Other things to consider disabling in the MIDI FILTER section that could be making things go weird:
- Prog Chg
- Ctrl Chg
- SystemEx
