The save function does not use the song name assigned while in SEQ mode. It instead uses the generic name NEWFILE.sng. Is there a way to force the system to use the song name as assigned while in SEQ mode.

Yes is the answer. If you're playing a backing track, whether it's a midi file or audio, or mix of both, you will be in sequencer mode. Select a spare track, ie not being used as part of the backing track, set up the sound you want, effects etc as normal, then save the song with this track selected ...

I'm a 61-year-old classically-trained pianist on a pretty steep learning curve once we move beyond the "run the five-pin cord from the keyboard to the interface" stage, so I don't have any information regarding MIDI set-ups. The five-pin link is all I've ever used, so I will definitely try the USB ...
