How do you clear all the files like F bank, D bank, User bank for drum pattern, and arpeggio user bank? I'm not talkink about putting it back
to factory; I know how to do that.

With PCG Tools you can do this easily but actually it does not clear all parameters, just makes the name empty and some parameters in a combi.
if you really want to clean them, you can INIT a program and combi on your synth, then save the PCG file, load it in PCG Tools and copy that program / combi (possibly after renaming) to all programs/combis you want to init.
