I have the same problem. I believe it's a bug in the new ms20 software, very annoying. If I install the original MS20 alongside and use it in standalone mode then the lights work, so that rules out the driver.

Midi thru will pass midi data from the midi in port only, not from usb. Also there is no way to change the midi channel when passing midi through this way.

For HD1, STR1, AL1 and MOD7 you could always use the osc pitch slope in conjunction with the user scale. I do this for special effects like quarter tone keyboard.
